• Kisei Line: Minose ⇄ Aiga

Funatsu Station opened on 19 December 1934 with the extension of the Japanese Government Railways Kisei East Line from Minose to Owase. From 1941 to 1958 it was also connected to the privately operated Ōsugidani Forest Railway, which served a nearby timber yard. The Kisei East Line was absorbed into the Kisei Main Line on 15 July 1959. Freight handling was withdrawn in October 1972 and parcel handling in December 1983, at which point the station became simply commissioned. JR Central inherited the station on 1 April 1987 with the privatisation of Japanese National Railways, and it has been fully unstaffed since 31 March 2005.

From 1941 to 1958 the station also served as an interchange with the Ōsugidani Forest Railway, which terminated at a timber yard one stop further along.
