Yatsumi Station opened on 25 March 1898 as Iwanuma Station on the Bōsō Railway, serving the village of Chōsei in Chiba Prefecture. The line was nationalised on 1 September 1907, and the station took its present name on 11 March 1915. Freight handling ended on 1 October 1962, and the station was absorbed into JR East at the 1 April 1987 privatisation of Japanese National Railways. A new station building combined with the village community centre opened on 31 August 1988, and Suica service began on 16 October 2004. From 16 March 2024 most regular rapid trains call here.

Yatsumi is the only railway station located in a village (mura) in Chiba Prefecture and the only station on the Sotobō Line situated in a village rather than a city or town.
