Yamato-Saidaiji Station opened on 30 April 1914 as Saidaiji Station when the Osaka Electric Tramway inaugurated its line between Uehommachi and Nara. The station, in Saidaiji Kunimichō, Nara, was relocated about 150 metres west in April 1921 when the Unebi Line (today the Kashihara Line) opened, becoming a major junction. It became Daiki-Saidaiji Station in December 1932 and Yamato-Saidaiji Station on 15 March 1941 when the Osaka Electric Tramway merged with Sangu Express Railway. The station was moved back near its original site in March 1965 and reconstructed with three island platforms serving five tracks (with platforms 4 and 5 sharing one track).

On 8 July 2022, the area near the station's north entrance became the scene of the assassination of former prime minister Shinzo Abe during a campaign speech, though the incident occurred outside the fare area and did not disrupt rail operations.
