Yamato-Futami Station opened on 3 June 1902 as Futami Station, established at the junction where the Kiwa Railway diverged from the freight-only line of the South Wa Railway, in the city of Gojō, Nara Prefecture. The Kiwa Railway was absorbed by the Kansai Railway in 1904, and after the latter's nationalisation in 1907 the station passed to the state railways. It was renamed Yamato-Futami on 15 April 1919. Freight operations ended on 26 April 1971 and the connecting freight branch to Kawabata Station was abolished on 1 October 1982. The station has been unstaffed since 20 October 1984; JR West took over at JNR privatisation on 1 April 1987 and ICOCA was introduced on 14 March 2020. The former wooden building was replaced by a simpler structure in June 2019.

Yamato-Futami is the southernmost railway station in Nara Prefecture and, despite its location, is also the only Nara station within the jurisdiction of JR West's Wakayama Branch.
