Yabuki Station opened on 16 July 1887 on what is now the Tōhoku Main Line, sited 203.4 km north of Tokyo Station. It served the town of Yabuki throughout the Imperial and post-war eras as a small but staffed stop on Japan's principal northern trunk line. With the privatisation of Japanese National Railways on 1 April 1987 the station was absorbed into JR East. A new station building replaced the older structure in October 1995, and the station continues to operate a staffed Midori no Madoguchi reservation office. In fiscal 2018 it handled an average of 1,066 boarding passengers per day.

Despite being a small town stop, Yabuki retains a staffed Midori no Madoguchi reservation desk—a feature increasingly rare at rural Tōhoku Main Line stations.
