Shiroishi (JR Hokkaido) opened on 13 November 1882 as a flag-stop on the government-built Horonai Railway. It was suspended during 1883, reopened in 1888, transferred to Hokkaido Coal & Railway on 11 December 1889 and abolished around 5 September 1890. The station reopened on 21 April 1903 as a general station and was nationalised on 1 October 1906. The Jōzankei Railway connected here from 17 October 1918 until the closure of the segment between Shiroishi and Higashi-Sapporo on 1 March 1945. Through trains from the Chitose Line began on 9 September 1973 when that line was re-routed, and the quadruple track to Sapporo opened the same day. JR Hokkaido took over on 1 April 1987, Kitaca service began on 25 October 2008, and the new elevated station building was placed in service on 30 January 2011.

Tickets issued from this station are printed with '(Hako) Shiroishi' to distinguish it from the same-named stations in Kumamoto and Miyagi prefectures, '(Hako)' being the operator abbreviation for the Hakodate Main Line. Shiroishi and the Sendai-area Shiroishi Station were declared sister stations on 25 October 1970.
