• Rinkai Line: Tennozu Isle ⇄ Oimachi

Shinagawa Seaside Station opened on 1 December 2002 when Tokyo Waterfront Area Rapid Transit's Rinkai Line was extended from Tennōzu-Isle to Ōsaki, closing the loop between Ōsaki and Shin-Kiba. The single-island underground platforms received platform-edge doors on Track 1 on 12 February 2022 and Track 2 on 13 March 2022. From 1 August 2007 the station carried 'Rakuten Tower-mae' as a subtitle, with the Rakuten logo displayed beside platform signage. Rakuten's relocation to Futako-Tamagawa prompted a 1 August 2015 change of subtitle to 'Biglobe Honsha-mae', reflecting the new principal tenant of the adjacent office complex.

Soaring office traffic forced the railway to add ticket gates only five years after opening: when Rakuten relocated to Shinagawa Seaside North Tower in 2006, the station overtook Tennōzu-Isle the next year, and faregates were expanded in September 2007 to relieve the crush near the ticket hall.
