Sanrigi opened on 21 June 1914 as an intermediate stop, the day JGR launched the Miyaji Light Rail Line east from Kumamoto towards Higo-Ōzu. By 1928 the line had reached Ōita via the Inukai Line, and on 2 December 1928 the Kumamoto - Ōita route was renamed the Hōhi Main Line. Goods handling ended in 1962, the station was unstaffed from 30 November 1983, and JR Kyushu took over at privatisation on 1 April 1987. Rising local ridership saw staff redeployed on 1 October 1999, and the building was fully renovated on 28 October 2001 with cycle parking and a Kikuyō town information centre. SUGOCA arrived on 1 December 2012.

Major semiconductor factories - Tokyo Electron's Kumamoto plant and Fujifilm Kyushu - sit within a short distance of Sanrigi Station, anchoring the surrounding mix of housing, paddy fields and light industry.
