Saga Station opened on 20 August 1891 as the western terminus of a Kyushu Railway line from Tosu. It became a through-station on 5 May 1895 when track was extended west to Yamaguchi (today Hizen-Yamaguchi) and Takeo (today Takeo-Onsen). After the Kyushu Railway was nationalised on 1 July 1907 it passed to Japanese Government Railways, and on 12 October 1909 became part of the Nagasaki Main Line. On 25 May 1935 it also became part of the Saga Line when track from Yabekawa (today Setaka) was extended north. The Saga Line closed on 28 March 1987, and following the privatisation of JNR on 1 April 1987 the station passed to JR Kyushu.

The elevated station bulges to the south because the alignment was originally laid out to accommodate a future parallel Shinkansen line that has never been built.
