Rokudōji Station opened on 25 December 1933 as Shin-Fushiki-guchi Station (新伏木口駅) on the Etchū Railway Imizu Line. It was renamed Shin-Fushiki-kō around 1934 and then Shin-Minato on 1 April 1939. The wartime consolidation of 1 January 1943 brought it into Toyama Chihō Railway. On 1 April 1951 the Takaoka Tramway Line reached the station from Komejima-guchi; on 1 April 1959 the Takaoka Tramway Line was transferred to Kaetsunō Railway. With completion of the Toyama New Port construction on 5 April 1966 the station became part of the Kaetsunō Railway Shin-Minato Harbour Line. The station was renamed Rokudōji in March 1985. Manyō-sen took over the routes on 1 April 2002, and the station building was rebuilt in September 2007.

Rokudōji Station has held the naming rights of "Makita-gumi Honsha Rokudōji" since 1 May 2020 under Makita Construction Co., Ltd. The 0-kilometre post of the Manyō-sen Takaoka Tramway Line is located here.
