Ōbaku Station opened on 1 June 1913 as Ōbakusan Station, simultaneous with the opening of the Keihan Uji Line — the name referencing Ōbakusan, the mountain name of Manpuku-ji, the head temple of the Ōbaku school of Zen Buddhism in the area. It was shortened to Ōbaku in 1926. On 1 October 1943 it became a Keihanshin Kyūkō Dentetsu station via merger, and on 1 December 1949 it returned to Keihan Electric Railway with the company's reformation. The internal level crossing within the precinct was abolished on 1 November 1949.

There is no fare gate connecting the two platforms — each side platform has its own ticket gate, and passengers cannot switch sides without exiting and re-entering. A small kiosk operated at the station until its closure on 30 June 2006, since when only vending machines for drinks and newspapers remain.
