Myōhōji Station opened on 27 May 1913 as the Murata Temporary Halt (村田臨時停留場) on the Echigo Railway. It was upgraded to a permanent stop and renamed Myōhōji on 3 November 1915, then promoted to a full station on 25 September 1916. The Echigo Railway was nationalised on 1 October 1927. Freight ended in 1962, the station was destaffed at the end of 1973, the current building opened on 24 December 1980, and it passed to JR East on 1 April 1987. Simple-commission ticket sales ended on 1 April 1992, leaving the station completely unstaffed.

The station takes its name from Murata Myōhō-ji, a major Nichiren-sect temple a short walk from the station; the Murata neighbourhood was originally a temple town.
