Musashizuka Station opened on 1 October 1981 as a Japanese National Railways in-fill stop on the Hōhi Main Line between Sanrigi and Tatsutaguchi, named after the nearby Musashizuka — the supposed grave of swordsman Miyamoto Musashi. The original station had a single platform and could not host passing trains. Operation transferred to JR Kyushu at privatisation on 1 April 1987. From the 13 March 2004 timetable revision, ten daily limited express Ariake services began terminating at Musashizuka. SUGOCA IC card service began on 1 December 2012, the Midori no Madoguchi staffed ticket office closed on 11 March 2022, and outsourced operation reverted to direct JR Kyushu management on 1 October 2023.

On 15 March 2025 the timetable revision withdrew all limited-express stops on the Hōhi Line within Kumamoto, including at Musashizuka, leaving the station served only by local trains.
