Misaki-Kōen Station opened on 7 July 2001 as one of the original stops on the newly built Kobe Municipal Subway Kaigan Line, with the platform configured as the Kaigan Line's only two-island-three-track layout to accommodate trains exiting the adjacent Misaki Depot. The station design follows the theme "Vivid Park-Side Station", with finishes meant to evoke the sports activity at neighbouring Noevir Stadium Kobe. In April 2011, advertising signage below the station name billboarded the venue as "Homes Stadium Kobe Mae". In October 2025, Rakuten, the parent of Vissel Kobe, redecorated the station walls in the club's crimson red livery.

Misaki-Kōen is the only Kaigan Line station with two island platforms and three tracks, a layout chosen so trains exiting the adjacent Misaki Depot can enter service from either side.
