Matsuura Station opened on 25 June 1933 as Shisa Station on the Japanese Government Railways Imari Line (later the Matsuura Line). It was renamed Matsuura on 1 October 1959 and during the JNR era served as a stop for the Hirado limited express. Freight handling ceased in 1982 and parcel handling in 1984. Control passed to JR Kyushu at privatisation on 1 April 1987, and on 1 April 1988 operation transferred to the third-sector Matsuura Railway as part of its Nishi-Kyūshū Line. A third platform was added in 1992, and the current wooden station building, named the Matsuura Transport Centre, opened on 1 July 2003 and now also serves as the city's bus terminal.

In 2010, Matsuura Senior High School art-club students restored the station's signboards; subsequent 2024 renewals added the school's name as a sub-station name on the boards.
