Matsue Station opened on 8 November 1908 as the terminus of the government railways' extension from Yasugi, and lost terminus status on 7 November 1909 when the line was extended to Shinji. It became part of the San'in Main Line on 12 October 1909. The second-generation reinforced-concrete building, opened on 3 April 1953, became the thirteenth People's Station nationally. Elevation works began on 1 April 1973 (with freight moved to Higashi-Matsue), with a provisional two-platform configuration entering service on 10 March 1977 and the final two-island four-track elevated layout on 22 November 1978. The station passed to JR West on 1 April 1987, automatic fare gates were activated on 5 November 2016, and ICOCA became valid on 17 December 2016. From 22 June 2017 the Twilight Express Mizukaze cruise train calls here.

As of 2023 Matsue has the last remaining staffed Midori-no-Madoguchi ticket window anywhere in Shimane Prefecture.
