Kita-Ōmagari Station opened on 21 November 1965 as a Japanese National Railways stop on the Ōmagari (Uboinai) Line, serving the city of Ōmagari in Akita Prefecture. The line became the Tazawako Line in 1966. The station is 72.0 rail kilometres from the line's terminus at Morioka and consists of a single side platform with a shelter, with no station building; it has always been unattended. JR East took over operations at the privatisation of JNR on 1 April 1987, and eki-net QR ticket service began on 1 October 2024.

The station was originally announced as opening on 1 October 1965, but the announcement was rescinded weeks later when it was discovered that construction of the platform and building had not even begun; the actual opening slipped to 21 November.
