Iwamoto Station opened on 31 March 1924 as a stop on Japanese National Railways' Jōetsu Line, in what is now the city of Numata, Gunma. Freight handling ended on 15 December 1962 and parcel service on 1 February 1984, with the station fully destaffed on 10 August 1985 before passing to JR East at the 1 April 1987 privatisation. It briefly regained staffed status before being unstaffed again on 1 May 2004. Suica acceptance began on 14 March 2009 when the Tokyo Suburban Area was expanded to include the station, and the current station building opened on 13 March 2010, replacing the old wooden building that had been used in a 1982 Glico Cecil Chocolate commercial.

The wooden station building that stood at Iwamoto from 1924 until 2010 appeared in a 1982 Glico Cecil Chocolate television commercial, renamed "Misato Station" for the spot.
