Higo-Nagahama opened on 17 July 1931 as Higo-Nagahama Temporary Stop, a seasonal halt opened by Japanese Government Railways to serve beachgoers heading for Nagahama Beach. The temporary stop was promoted to a full station on 1 January 1939. Small-package baggage handling began on 10 January 1952, the station was contracted out from 1 April 1962, and the baggage service was abolished on 20 September 1973 when the station became unstaffed. At privatisation on 1 April 1987 the station passed to JR Kyushu. The Misumi Line stop is 11.4 km from the Uto starting point in the city of Uto, Kumamoto Prefecture; the old station building has been removed and replaced by a small open-air shelter on the single side platform.

Higo-Nagahama began life as a beachgoer's seasonal halt — opened in July 1931 specifically for summer visitors to Nagahama Beach — and only became a year-round station eight years later in 1939.
