Higashi-Nakatsu Station opened on 25 May 1901 as Ōsada Station (大貞駅), an in-fill stop on the Hōshū Railway's 1897 line between Yukuhashi and Yanagigaura. The Hōshū Railway was absorbed by the Kyushu Railway later that same year and then nationalised on 1 July 1907. The line was designated the Hōshū Main Line on 12 October 1909 and incorporated into the Nippō Main Line on 15 December 1923. The station was renamed Higashi-Nakatsu on 15 November 1952. After the 1 April 1987 privatisation, JR Kyushu became the operator. Direct staffing ended in March 2015 and the ticket window has since been managed by the city of Nakatsu on a kan'i itaku basis. The 1915 wooden station building is still in use.

The wooden station building was constructed on 30 May 1915 and is still in use today; its property tag carries that date.
