Shirayama opened on 30 April 1912 as a station on the Takamatsu Electric Tramway. A passing loop and second opposed-side platform were added in 1935. The 1 November 1943 wartime merger made it a Takamatsu-Kotohira Electric Railroad (Kotoden) Nagao Line station. The passing facility was removed on 25 July 1947 when the neighbouring Shingyōji (now Ido) Station opened.

Shirayama Station takes its name from the conical Mt. Shirayama (203 m), one of the "Seven Mt. Fuji of Sanuki" — the seven cone-shaped mountains in Kagawa Prefecture said to resemble Mt. Fuji.
