Japanese National Railways opened Amatsu Station on 1 October 1956 as an added stop on the existing Nippō Main Line, in present-day Usa City, Ōita Prefecture. Twin-tracking of the line through Amatsu was completed in September and October 1982. Parcels handling ended on 1 February 1984 and the station was unstaffed on 1 November 1984. JR Kyushu took over with the privatisation of JNR on 1 April 1987, and ICOCA-compatible SUGOCA card readers were added on 1 December 2012, although recharge and card purchase are not possible at the station. The single-storey wooden station building from the 1956 opening is still in use as the waiting room.

The station serves the birthplace of the 35th yokozuna Futabayama; a memorial stone marks his birthplace just to the north and an annual sumo competition is held on a dohyō set up beside it.
